Method:
Brawly's gym matches a simplar puzzle to in the original games but with a different layout. As you battle trainers, the gym will light up more allowing for you to find a way to face Brawly. Should you beat him you get TM08 (Bulk Up) and the Knuckle Badge. You can now use Flash to light up caves outside of battle now.

Method:
The third gym is located in Mauville City and has a different iteration of the same puzzle as before where you need to make your way through a maze by hitting switches that change the direction of electric walls. Get to the end, defeating trainers along the way and you will find Wattson. If you win you get TM34 (Shock Wave), and the Dynamo Badge. Plus, you can also now use Rock Smash to destroy rocks in your way.

Return to Petalburg City for the fifth Gym. This gym has you face off against trainers by choosing rooms to get through a short quiz for Pokémon. You can defeat trainers as you go. At the end, you will find the player character's father, Norman. If you beat him you you get TM42 (Facade) and the Balance Badge. You can also Surf across water now.

This gym has a door puzzle you must solve before facing the Flying-type bird user Winona. This requires you to move the doors in order to get a path through the gym. At the end you can face Winonan and, if you win, you get TM40 (Aerial Ace) as well as the Feather Badge. You can also use the move Fly to get around on the map now.

The main puzzle is to get through the gym using various warp tiles in order to reach Tate & Liza, battling trainers as you go through. If you win you get the Mind Badge along with TM04 (Calm Mind). Plus, you can Dive while Surfing on the water now.

In a change to the original game, the Sootopolis City Gym is run by Juan. Here, the puzzle is largely the same where you have to go through a puzzle cracking the ice by walking on the tile no more than once. Fill all the tiles to get to the next floor. If you break a tile, you need to start over. At the end is Juan and, if you defeat him, you get TM03
