After mutating from a space virus exposed to radiation, this Deoxys arrived on Earth with its partner, Organism 2, on a meteorite in the Hoenn region. The two were snatched away from the Mossdeep Space Center by Team Rocket, but Organism 2 managed to run away. Organism 1 was used by Team Rocket to ambush the Pallet Town Dex Holders, specifically Red, who could lure out Organism 2. Team Rocket deemed Organism 1 useless afterwards and trashed it. It later returned by directing the giant asteroid, Grand Meteor Delta, towards Hoenn.

As a result, it was drawn to Red, and Team Rocket exploited the Pallet Town Dex Holders to lure out Deoxys. After an exhausting battle with Red, Deoxys was ambushed and captured by Giovanni, who wanted to use it to find his son, Silver. Organism 2 engaged in a deadly battle against Mewtwo on the TR Battle Airship, but eventually lost after the Ruby and Sapphire Plates were disabled. Later, it departed in search of its missing partner, after the Dex Holders and Mewtwo thwarted Sird’s last attempt to ambush it.
